Apple genome, pan-genome and variome resources

We developed haploid consensus and phased diploid genome assemblies for Malus domestica cv. Gala (PI 392303), M. sieversii (PI 613981) and M. sylvestris (PI 633825), using Illumina paired-end and mate-pair reads, 10x Genomics linked-reads and PacBio HiFi reads. The assembly statistics can be accessed here. We also deep sequenced the genomes of 91 representative accessions from the three Malus species: cultivated apple, M. domestica, and the two wild progenitors, M.sieversii and M. sylvestris. These deep genome sequencing data were used to construct pan-genomes for the three Malus species, and a high-resolution apple variome comprising SNPs and SVs.
